In my understading, there are three kinds of erroe files - one in /var/mqm /errors directory, one under the particular queue manager and one FDC file. If I need to find a problem in particular queue manager, how one should proceed? what are differences in the content in them?

Have you reviewed the 'problem determination' chapters that appear throughout the MQ manuals? There are serveral. This is the one from the System Administration Guide: http://publib.boulder.ibm.com/infocenter/wmqv6/v6r0/topic/com.ibm.mq.amqzag.doc/amqzag06108.htm

The reason I am looking into the error file is that borker did not start is one of the queue manager when the server was brought up after regular maintenance. I looked at error file under the queue manager. All the individual errors message should be recoreded in that file right?

Kindly post the details of the error that you are seeing. It is much more productive to use the forums in this way, instead of asking general questions.
