Is there any concern with MQ licensing in release 5.3 if the machine is already running 5.1 or 5.2 ? I read in the quick beginings guide(s) that there is a new form of license management for 5.3.

Nope

The 'new' capacity is a setmqcap command, which u shoudl default to -1
which should figure out for itself the number of processors you have on the box.

i.e. setmqcap -1
