using a Linux box and installed Websphere application server 5.1
I know it has the embedded messaging in it for my messaging implementations(MDB's etc) but we also have the oppurtunity to use the full MQ 5.3 server as the JMS provider, which one should I use?

what are the advantaged of using WMQ 5.3 as JMS provider vs. of the WAS embedded msg.

where can I find documentation to support this idea?

Several advantages, including:

- Embedded Messaging Providers cannot be connected together (all communicating applications must be connected to the same JMS Server instance). WebSphere MQ has no such restriction.

- Embedded Messaging Providers cannot be connected to WMQ queue managers. WebSphere MQ queue managers can be interconnected.

- Embedded Messaging Providers cannot be part of a WMQ Cluster. WebSphere MQ queue managers can.

Another reference might be this redbook: "WebSphere Application Server and WebSphere MQ Family Integration". It is available at this following URL: http://www.redbooks.ibm.com/abstracts/sg246878.html

Among other things, this redbook positions WebSphere MQ with regard to Embedded Messaging.
