I am integrating with a customer's MQ system to implement SOAP over MQ. The message must have an RFH2 header with a <mq_svc> folder within it. I know I can easily set the properties in the <usr> folder using the JMS methods (I have tested it too). Is there any way to create the <mq_svc> folder with JMS using WAS 6.1?

If I understand it correctly, the 'mq_svc' folder must exist on the same level as 'usr' does, so unfortunately your best option is to craft the whole MQRFH2 header yourself, search for "problem with setting RFH2 header in java" in this forum for some inspiration and good luck!

Have you guys bothered to check what the soap jars in the soap directory do to the RFH header?

Well, I haven't, but if they have some nicer, higher-level API, then of course they should be used. I have somehow assumed that if someone asks such a question then there's no such API available anywhere

Which SOAP jars? I'm using WAS 6.1 which (from what I understand) essentially uses the WMQ resource adapter. If there are some utilities in there that I could use, that'd be awesome.
