In the Broker Manual "WebSphere Business Integration Message Broker, Configuration, Administration, and Security, Version 5 Release 0" it has the following section on page 115
Starting and stopping a broker on Windows
The following steps show you how to start and stop a broker.
1. To start a broker:
a. Enter the following command on the command line:
mqsistart WBRK_BROKER
Substitute your own broker name for WBRK_BROKER.
The broker and its associated queue manager are started. The command initiates the startup of the broker’s Windows service. Check the Application Log of the Windows Event Viewer to ensure the broker has initialized successfully.
You can also request that the broker’s queue manager is started as a Windows service. Refer to “Starting a WebSphere MQ queue manager as a Windows service” on page 1172.
2. To stop a broker:
a. Enter the following command on the command line:
mqsistop WBRK_BROKER
Substitute your own broker name for WBRK_BROKER.
You can also request that the broker’s queue manager is stopped by this command. Refer to “Stopping a WebSphere MQ queue manager when you stop a component” on page 118.
I gave this a try on our SYS broker but still ended up with events in the SYSTEM.ADMIN.QMGR.EVENT queue.

Does anyone know how to stop and start broker without alerts raised as part of a normal process of stopping and restarting brokers? |

Starting and stopping the Broker does NOT write Event Messages.
Now, if the QM isn't active when you start the Broker, then it will start it for you, and it's the QM start that writes the Event messge.
Also, if you use the option to terminate the QM along with the Broker, then that "might" also write an Event message (I seem to remember this was platform dependent). But, unless you've changed the attributes of the ADMIN.QMGR.EVENT, these messages will be cleared when the QM starts up, so you'll never see the Shutdown message.
**EDIT**
I should really read the post properly before replying.
Those messages are saying that you are referencing a Queue that doesn't exist. So, if you fix that, the messages will stop.
