James, You cannot use JMS (MA88 suppoer pack) as a part of Global transaction with Websphere 4.0. You have to use Websphere 5.0 only.

The way I understand you have two machines each running Websphere.
You can use the Naming service running within websphere. Using JMSAdmin you have to define Queues and QCF with Websphere Naming se ... |

Are you using JMS ? Then you may have to increase the Queue Size of SYSTEM.JMS.ND.SUBSCRIBER.QUEUE.
Also make sure that the ServerCon channel you had defined have Message length as > 4MB.

I do not think IBM put any limitations on how may brokers you can control using a Config Manager. As long as you have connectivity with remote Broker Queue Manager you can manage the brokers.

Did you added mquser in DB2 database ? You have to do it for Message Repository and COnfig Database.
BTW, did you created Configuration Database or you are sharing it with Message Repository ?
