If it's not already there, an error when adding it claiming it's a duplicate seems rather odd.

As of now, I have added intermediate certificate and received qmgrs certificates in to the key datab ...

Because depending on the version of GSKit you're using, the key store is auto-populated with certain CA certificates, e.g. most of the VeriSign ones.

So you mean there is no need of adding ROOT C ...

Also try running crtmqm/strmqm as mqm from the command line and see what you get?

No such thing in Windows. These values are stored in the registry. Use MQ Explorer or the amqmdain command to view / change the values.
