Apologies if I'm missing something obvious here, but does the ESQL code assist and validation work properly with XML substitution groups?

Unfortunately there's nothing wrong with the message set, I can navigate it directly and refer to it in ESQL, field validation is fine, everything's good.

Did you get anywhere with this - I'm getting exactly the same problem. In both mapping nodes and when trying to configure an input node, there is a problem with reading the message out ...
