If you mean the MQ .jar files, it's generally because the Applications people 'bundle' them into their package - rather than include them in CLASSPATH etc.

I believe that's not officially supported by IBM still, but in later versions IBM supplied 'relocatable' jars, and now provide 're-distributable' ones.

As of MQ 8.0.0.4, it is supported.
https://www.ibm.com/developerworks/community/blogs/messaging/entry/Bitesize_Blogging_MQ_8_0_0_4_Redistributable_Clients?lang=en

Its Scenario #8 here:

Even in scenario 8, it says "- Support for bundling the MQ jar files within application archives: no" . It looks like the jar files are not supposed to be bundled in app's EARs or am i missing something?
How does a app team use these jar files without bundling them in the .ear?

See the previous discussion. JAR files are not supposed to be bundled with the application but frequently are, despite it not being best practice.

Same way they use any other jar file that's not in the application. I doubt they bundle the whole JRE, WAS and JDBC jars in their application.

And if they do, give them the MQ jars and back away....
