Is there ad difference when adding instances at BAR file or in the MQInput node terminals tab?

The only difference that I've found is "Order mode" at Advanced tab.

No. It's the same property, set by a different mechanism.

There *is* a difference between setting 'additional instances' for the flow versus an individual input node. That's clearly explained in the Knowledge Center.
