There is another thread with similar discussion at url,
http://www.mqseries.net/phpBB/viewtopic.php?topic=2571&forum=7

Do you already have a Configuration Manager and Broker created, or are you going to do
everything from scratch? If you are starting from the beginning, then why not install WMQI2.1 on both the machines? If you have only one broker in your domain and if it is of MQSI 2.0.2 version,

I don't see any point in taking only Configuration Manager to 2.1 level. If these components already exist then you should follow proper migration path. For more information on Migration, please refer to WMQI books.

**
Here is some info from readme.txt file regarding your question,
A 2.1 Configuration Manager may co-exist with 2.0.1 and 2.0.2 brokers, as long as message sets assigned to the 2.0.x brokers do NOT exploit the new messaging functionality available in 2.1.

This is the recommended co-existence scenario.
In order to implement this scenario, you must perform the following steps:
1) Apply the fix for APAR IC32427 to all the 2.0.x brokers in the domain.
2) Migrate the existing 2.0.x Configuration Manager to V2.1 and apply cumulative maintenance zero to the 2.1 Configuration Manager.

Once the first step is complete you will still be able to administer your brokers using the

2.0.x Configuration Manager.
After you complete the second step you will be able to add 2.1 brokers to the domain.
**

Hope this helps.

If you do not have the familiarity with the product to perform the upgrade, I'd suggest getting technical support directly from IBM. The documentation should outline the upgrade path and the conditions underwhich the 2.1 and 2.0x systems can co-exist and how a migration should be performed. In addition to reading the documentation, you should note that 2.1 CSD 2 is a manditory package for 2.1. You should also get this CSD for NT and AIX and read the README files that come with it.
