While making a connection to the external database within a message flow, Why does MQSI ignores user-id and password that was supplied with DSN/ODBC Connection? Why does it use DataSourceUserID and DataSourcePassword instead?

I'm afraid it just does! You can merrily code away uid and pwd settings in the odbc.ini file but MQSI will just ignore them.

Its worth looking at the vey detailed thread in this section on mainframe DB2 connectivity.
