I have a input message with around 1000 fields.I have convert to an output message which has same structure as the input,but only change is the field names.Is there any way which I can do it other than one to one mapping of 1000 fields using ESQL.

Well, I don't think there is any question about it. It can only be attributable to human error. This sort of thing has cropped up before, and it has always been due to human error.

If the new name is predictably related to the old name, then you could code a ESQL loop to walk through each of the fields and assign the new format name based on the old one.

If the names are unrelated, then it would need human effort, maybe use the mapping node.

Did you manage to achieve this? Even I have a similar requirement but with mapping node readability is diffficult to achieve for that many field mapping though it s direct.
